ย้อนกลับไปที่ ปี 2027 ก่อน Deus Ex ภาคแรก 25 ปี อดัม เจนเซ่น (Adam Jensen) อดีตหัวหน้าหน่วย SWAT ที่ได้รับว่าจ้างให้มารักษาความปลอดภัยและปกป้องความลับของบริษัท ชารีฟ อินดรัสทรี (Sarif Industries) ในห้องแล็ปทดลองพัฒนาอวัยวะเทียมลับสุดยอดของบริษัทที่ควบคุมดูแลโดย Dr.Megan Reed (ดอกเตอร์ เมแกน รี้ด)
